During the system crash, Matrix and all the sprites were trying to round up every functioning binomes in Mainframe. Mr. Pearson at the Data Dump wouldn't move and didn't believe Matrix when he told him that he was Enzo. Matrix demontraighted his icon changing into Game Sprite mode to explain how he survived being nullifed and that it was really him. After his explaination, Matrix forgot to change his icon back to Data Sprite mode.
As the system finally crashed, and all of the active PIDs had been scanned by Phong and Dot, the User rebooted the system and everything was restored; the city, the Dot's diner, the deleted binomes...everything.
After Bob and Dot finally kiss, Bob is tackled down to the ground by Enzo: version 0-1.
Since Matrix's icon was in Game Sprite mode, his PID wasn't active and the system created another Enzo, thinking that he was no longer in the system.
So, now there's two! And I for one am glad that they brought back little Enzo. I think that Matrix is extreemly cool, but I felt that he grew up too fast and I missed little Enzo. Enzo, whether big or small, is my favourite character and I'm glad that there is two now, so if there is a thrid season, in the words of Mike the TV, "Now! two for the price of one!".
